The eventstring from the commandline doesn't match just any event anymore, it is now its own device. Thus you'll need to add an event to the command, and learn an "Girder Event" to it.
this works by selecting "Girder event" from the dropdown menu. and pressing learn, now a dialog popsup with a combo box, type in that thing your eventstring that you are going to pass from the commandline.
This is a much cleaner implementation IMHO. It might break some scripts out there but the old idea was 'cruft' (TM)

Both observation are correct.
* If the keyboard is enabled it will learn your keypresses ( Girder 3.0 did this too ) instead of the device that you wanted to learn from if you press a key on the keyboard. I'll filter the learning codes in the next release.
* The list removes the "ongirder event"; this has been fixed in my version here.

About the not saving, that is fixed in next release.
Workaround for Beta8
* press learn event
* send event from commandline
et voila.

Girder 3.1 Beta8.
I still cannot get the commandline to work:
If I type, for example:
'girder -eventstring app_winamp_on'
then the event appears correctly in the statusbar eventstring. However nothing happens, and the command to which that eventstring is assigned does nothing.

I see, perhaps you could add a small note on the 'In Girder Events' window, something like: 'Type your eventstring or select a predefined event.'
This would just make it a bit clearer to people like me!

I'm not sure if the Girder Events thing is working correctly:
I select 'Girder Events', then 'Learn Event'.
Now in the dialog combo I type 'app_calc_on',
then I press 'Select'. Girder then receives this string as an event, and doesn't save it for the current eventstring.

It also appears to be setting the eventstring to 4100000 ('a' key) while I'm still typing the eventstring which could explain some of this behaviour. I just tried disabling the KeyboardEx plugin but this has caused the 'Girder Events' entry to disappear from the combobox. This happens when I disable/enable ANY hardware plugin.
