I don't have the Pronto, i hope someone else will be able to help you on this one

Not very helpful but using myself a Marantz RC2000 with my "webboard/Pearl" IR keyboard and no problemo. Except for the ctrl-alt kind of keyboard combinations. Pretty difficult (at least) to have my remote learn those.
But quite easy with Girder to work the problem around.

When you mention having to turn on your keyboard for the IR Codes sent from the Pronto to work, this makes me think that maybe there's some special support software for you keyboard that only works when it's on.
One solution you might want to look into is picking up an IRMan from Evation (http://www.evation.com). This is a generic IR reciever for the PC that works with Grider. Using the IRMan, you can make up your own RC5/6 IR codes in Pronto edit completely independent of your keyboard. This approach works much better t han having the Pronto trying to emulate keystrokes in my experience. I think I paid $35 for the IRMan, just a drop in the bucking compared to the Pronto. :)

I've read about the great automation tool grider and I'm
using this program in combination with my Phillips Pronto.
When I press the "1" key on my ir keyboard the DVDGenie
software starts. But when I try this with my Pronto an
error message opens. Certainly the Pronto signal is correct -
i tried several times in Wordpad. I have to turn on my IR
keyboard to avoid this error message. When i turn on my
IR keyboard so that it gives a signal to the ir receiver
i can use the Pronto to start DVDGenie without an error.
Is there any solution to use the Pronto without to turn on
my IR keyboard? Thx a lot!
