Welcome to Girder.
I cannot explain what you are seeing and I don't see the same thing on my Win '98 machine. That is, every time I use an "execute" and "close" commands, they work.
Could there be something else going on with your system? What OS version are you using? How do you shut down the applications?

Have you done anything with the state settings for you exicute and close commands?
Thats all I can think of that would cause this.

I use Girder to launch various applications such as AtiDVD, WinDVD, etc. Each application has its own group with all the corresponding commands.
To launch each application, there is a multicommand in the "application chooser" group which enables the corresponding application group, launches the corresponding software, using "execute", and then disables the "application chooser" group.
Each application group has its own "close" multicommand which shuts down the application, enables the "application chooser" group, and disables the application groups.
The first time I launch an application, it works perfectly. When I try to launch the next application, the right groups are enabled or disabled, but the "execute" command has no effect. If I try a second time, it does work.
I must be doing something wrong, but can't figure it out...
